When using an actual Wiimote, I was in the past able to play games like SMG2 with it, it allowed me to aim on screen and do stuff with it.
This no longer though, somehow Dolphin can't find me aiming. All the buttons work fine, but I can not aim. When I shake it long enough in front of the "censor" (it isn't actually a censor right?) it might find the controller for a split second, but then it's gone again.

Note, I use a wireless Wii censor, because I have no way to power the original Wii one on my PC. Can this make a difference?

That's your Wiimote or sensor bar having a problem, not Dolphin. Dolphin's just getting the data for that from it.

So I should just try a different Wiimote/sensor bar? Do you know a way to power the original sensor bar without actually powering the Wii?

Well, you said you use a wireless sensor bar, your batteries probably are low, try replacing them...
