What exactly do you mean with Paper Mario 2? If you mean thousand year door, make a quicksave and restart dolphin some times till you get a higher framerate. That's a strange problem I got too. Sometimes I get only 40 FPS, but when turning on Dolphin for the second time, I have full 60 FPS.
