I'm curious as to why older Dolphin builds run Wind Waker and Twilight Princess flawlessly on android, but I get horrible stuttering on the latest builds. Anybody have a clue?

Not really. You can disable the options after booting the game though, but some innaccuracies can be costly.
For instance, I remember reading that disabling PerfQueries for Super Mario Sunshine would trigger a rare bug where the game would take you to the credits out of nowhere (because the game loses track of how many goop you have actually cleared). You would also suffer from gameplay issues (not being able to collect starbits in SMG 1 and 2), or even not having graphics at all (lots of NES VC titles like the US version of Super Mario Bros. 2 require EFB to RAM to show anything on screen). It triggers a very common bug where a certain level (not the whole game) completes instantly because the game thinks you've cleared all the goop even if you haven't.
