I'm trying to play guitar hero and the input lag is horrible, but the games fps is fine. I push a button and it comes up like 0.5 seconds late.

The game probably isn't running at 100%.
Asus Laptop: K53TA
OS: Windows 7 Home Premium, 64-Bit - SP1
CPU: AMD Llano A6-3400M, Quad-Core, 1.4GHz-2.6GHz (Overclocked)
GPU: AMD Radeon HD6650M, 1GB GDDR3 (Catalyst 13.1)
RAM: Samsung 4GB DDR3-1333

Another thing is my controller quits responding like 15 seconds into songs. It's not the controller because it never stops working on the menus and everytime I restart the game it works again.

It sounds like you might need a better bluetooth dongle. Try clearing any obstructions between your computer and the controller, as well as moving closer to your computer. If you are still experiencing lag / controller disconnections, you should look at buying a new bluetooth adapter.

I have a class 1 and it's not my dongle, all my other games have NO input lag.

I'm skeptical, show me a screen shot of the fps/speed in the title bar with a 2.0GHz E2180 and that game.

I'm playing it on a different computer it has a GTX460 and a i5 760 @ 2.80GHz with 12GB DDR3 @ 665MHz
