I don't think Dolphin can properly recognize the wireless controllers or even recognize them at all... I think all you can do is use Xpadder to map keyboard input to the controller, but the controls always feel kinda awkward and you won't get precise analog stick movement.

Dolphin recognices my Wireless 360 controller all the time.
New super mario bros uses the wii mote. There is not support for what your're requesting, use xpadder. 360 support is only for games that use the Gc controller. you need mapping software.

I have a similar issue with New Super Mario Bros Wii.
I downloaded the new build of dolphin (r4688) with the nJoy Falcon4Ever plugin. I configured my buttons for the Xbox 360 controller (not wireless). I could play one hour without problems a day ago. I wanted to play two hours ago, and now, i can't! I'm on the tittle screen, i push the "2" button, i choose a savegame, i chose how many player want to play, i choose my level (all of that with my Xbox 360 controller) and that's all. That's weird because all of this happen randomly, sometimes i can't go to the title screen, sometimes i have the "Wiimote out-of-sync" issue. =/ And with the keyboard, that doesn't work either =/ But with other games like Super Smash Brawl or Super Paper Mario, that works perfectly with keyboard or Xbox 360 controller. If someone can help me, that's would be great. (Sorry for my bad english ^^')
