How to move my saves

It's been more than 2 years since the last time I updated dolphin(I have 4.0-5420)and now when I downloaded the latest beta,I saw a lot of new things and since the version I have is really old,I decided to reconfigure everything again,but I have some questions
1.How to move my saves
2.Are save states from that version supported on the latest version(probably not)
3.Do I have to start with no shaders cache or I can use the one from my old version
i7 4771 3.5Ghz,GTX750TI,16GB RAM

Unless you have used portable.txt, you don't need to do anything. Dolphin will automatically find your saves.

Dolphin will need to create a new shader cache.

I have the portable.ini,I always used dolphin in portable mode

Is there is something in the User folder that is not compatible with the latest version(that's why I wanted to start it clean of anything old...except the saves)

Other than things like savestates and shader caches, which Dolphin will just skip loading if they're too old, everything should work. So copying the User folder to the new version of Dolphin is fine. But if you want to keep just the saves, remove all folders in the User folder except the GC and Wii folders.

GameCube saves don't seem to be working but I made them work

On the old version,the saves are stored in single card per region in User\GC
In the latest version the saves are stored in GC\region\Card A and not in a memory card but as a single save(like extracted save from a memory card and saved in gci container)

I have to open all 3 cards one by one and extract all saves and place them to the correct folders depending on the region

Ah, right, Dolphin will be set to use the new format by default if you didn't bring over the Config folder. But if you want to, you can change it back to using the old format if you change from "GCI Folder" to "Memory Card" in the GameCube tab. Extracting all the saves also works, it just takes longer.
