I don't know what happened regarding this in 2014, but in 2015, I was working on making game list scanning faster. Some improvements have made it into master already, but the biggest one is only a PR for now: https://github.com/dolphin-emu/dolphin/pull/2820

Alternatively, you could add the ability to have a "Recent" option in the File menu that would show you a list of the last n ISOs you've launched, thus allowing you to disable folder scanning altogether. I've often wished that Dolphin had such an option, since it's pretty common for emulators and programs that access external files in general to have a recently loaded files list.
