How do I update Dolphin and keep my saves and controller settings?

I'm updating from 3.0 something to 3.5 so I downloaded 3.5 from the website. I suppose I have to find my game files and controller settings in the original 3.0 folder and put them in the 3.5 folder? Anyone know where they are?
Operating System: Windows 8.1 Pro 64 bit
Processor/CPU: Intel® Core™ i7-4790K CPU @ 4.00GHz (8 CPUs), ~4.0GHz
Motherboard: Gigabyte GA-Z87X-UD4H ATX
Video Card/GPU: NVIDIA GeForce GTX 980 Ti
Memory/RAM: 16 gb
Power supply: Coolmaster GX II 750 W
Dolphin Revision Currently Using: Dolphin 5.0-rc-34

Controller and game settings are in User/Config and User/GameConfig.
Your saves are in User/GC and User/Wii

Is it User/Wii/Title, and the folders are named 0's and 1's? For the Wii save files I mean.

Yes your Wii saves are in User/Wii/Title. But you can transfer the whole User/Wii folder
