I haven't bisected anything yet, so I'm not sure what exactly happened, but I updated Dolphin from 4.0-83XX (I don't remember exactly) to 4.0-8642, and now my hotkeys have stopped working, preventing me from stopping emulation at all except for killing Dolphin via the task manager since I can't use ESC to stop emulation or Alt-Enter to get out of fullscreen and hit the button manually. I've tried resetting the hotkeys to default and even manually deleting the Hotkeys.ini file, but nothing works. Is there anything that happened between these two revisions that would cause this/what else should I be looking at?

Are you using native gamecube support with a wiiu gamecube controller adapter?

Indeed I am. Nice to know that someone already made an issue report. Any reason the status is Questionable?

I'm not sure why it was marked as Questionable. Anyway, if you want a workaround in the meantime, set Slot 4 to an emulated GameCube controller.
