Yes, I believe so. I did a quick testing using a 32-bit build of 3.0-362. Setting the extension to "Nunchuk" will use the emulated Nunchuk mapping, whereas setting it to "None" will use the real Nunchuk (or whatever real device) mapping.
Another thing: switching between the real Nunchuk and the emulated Nunchuk in-game may cause erratic controls (as long as the Wiimote isn't disconnected and reconnected in emulation), as the game isn't notified about the fact that "another" extension has just been plugged into the Wiimote (and therefore it keeps the first device's initial state).
