I was running it with the default settings for the last few days (aside from Frame skipping 1) and it was working beautifully but now I am getting this (See attached) every time there is a bullet on the screen.

I've tried playing with a bunch of the settings without a clear understanding of most tbh, but it was to no avail. Any help would be much appreciated. Thanks!

Had you by any chance changed around a few settings before you began to experience the issues?  If so, perhaps one of those settings being changed caused a problem. I am not a super-experienced Dolphin user, and so I don't everything about settings, but by quickly looking through Dolphin's Config. options, under Advanced, I noticed the option "Enable CPU Clock Override" (said to increase framerate in some games if changed from the defualt, 100%) also has a warning next to it saying there is a high chance it will break a game and cause severe glitches. Did you perhaps change this setting, or perhaps another, graphics-related setting to speed up performance?

This sounds like it's your Intel IGP. They're known to have issues in Dolphin due to their drivers. Try updating anything you can for your Intel HD IGP, but be warned that you will probably still get problems of some kind.
