Some wii games support both controls but is very dificult to play fighting games for example DBZ budokai tenkiachi 3 wii mote + motion is imposible to play. So the gamecube control is very confortable and is the best for me. So will be good to have the posibility to choose which overlay to use in the latest build.

This happens to me, also. To prefer the GC Controller, disable the Wiimotes. That's what I do. I don't have the Wiimotes mapped, however. I have a Mayflash Wireless Sensor DolphinBar for Wiimotes and emulated GC Controllers mapped to Gamepads. Sometimes, for games that use both, I just disable the Wiimotes and it works fine.
-Shield Android TV.

edit: oops, you said 'overlay'. sorry 'bout that.

If you're talking about the touch controls, this is next on my TODO list. I'll try to get it done soon, along with the option to use a Classic Controller or a sideways Wiimote.
