GTX970 or R9 390 for running Dolphin?

nvidia. Their drivers aren't crappy. AMD's are.

Is that the case even under Windows? Or is that just for their Linux drivers (as I've experienced…)?

If you're using OpenGL, their Windows driver performs just as bad.
