I just updated to a newer build (r3896) to rectify my L trigger mapping problem (again, thanks guys) but now I'm having weird graphical glitches that were once isolated to this screen:

But now, I'm having them here:

And I've also noticed that there is a noticable drop in frame rate during these scenes and NOT when there are a lot of sprites onscreen. I've noted framerate drops during simple walking scenes while passing large huts/houses with NO enemies present. Please note that this screencap was taken in windowed mode. The framerate dips below 30 when in fullscreen mode. Oddly enough, if I jump over the huts you see, the game runs a buttery smooth 60 FPS. Weirdness.

I'm wondering if it has anything to do with my travesty of a graphics card.

Here are my specs, it they matter:

Q6600 OC'd to 3.0GHz
3GB PC-5300
ATI radeon 2400HD 128
Windows Vista SP1

In addendum, the framerate dropping is more of an issue than the black boxes. I'll post screen shots in a bit and edit into the first post.

Those are the intro screens, game select (I assume since I can't read the kanji) and character select screens respectively. I'm wondering if that issue may be directly related to the slowdown issue I'm having because the game behaves the same way during those instances i.e. the framerate drops to half. See my edit above.

Update: I just tried r3940 and it's still the same. I'm getting a little disheartened as this is the ONLY game I downloaded this emulator for...
