Don't worry, there's some more work to be done to get everything working.

Gecko (and Project M) works fine again (build 5942) but custom music doesn't. For some reason it fails to load the files from the virtual SD and starts playing the default songs but with noise and higher speed.

What he said, seems like the opening screen music plays but at a higher pitch/speed instead of the custom music for every stage

Can you try with interpreter from bootup? It'll be very slow, but if it works there then we know it's icache problems and then we'd have to rely on Project M fixing it.

As of build 5975 (maybe it was fixed in an earlier build though) custom music loads fine again.

I'm 100% sure. I just installed the most recent build (5987) and custom music plays fine with this version too. If it doesn't work well for you try defragmenting the virtual SD card with WinImage (remember to rename the defragmented SD card to sd.raw afterwards). Maybe it's just a problem with the virtual SD card. Otherwise IDK.

Tried that, still doesnt work for me, are you using a 4gb SD card for this? the homebrew version of project m lets you use SD cards bigger than 2gb otherwise you'd run out of space from replacing stage soundtracks

Same as Maxo here. I tried on 5987, custom songs still don't work, even if I defragment the virtual sd card. You guys are using LLE recompiler?
From France with love.
