I've been having the same issue using r4322 and the OpenGL plugin. It's not very frequent, but it seems just randomly the screen will go black for 30 seconds or even a minute or so. I've had it happen a couple of times when Link speaks to someone, the screen will go black but then it will come back with the new camera angle on the conversation. I also had it happen climbing a ladder on the outdoor section of the Dragon's Roost dungeon - about when the camera would swing up to see Link facing an enemy (a bird, I think) the screen went black and it didn't come back until the bird had knocked me off the ladder and Link fell back down to the ground.
Haw...in my case it stays the way it is, i.e. black. How about sounds in your case? Any sound effects (like the "hep!" when Link does a roll)?

EDIT: A strange bug, this one...
The BGM even mostly changes when the screen goes black...
Anyway, I got a temporary fix for now: just using the telescope or switching to "first person view", then the blackness disappears...
BTW, is the lens flair effect missing in DX9 a known issue?
