Actually there is. In Config/FrameLimit you can select Audio. So I suppose you have choosen "Auto". Try "Off" or better choice you could try with Dolphin 3.0 and use the Audio Throttle option (in DSP)

Okay so, I think I found a solution for they gray/black screen crash.
I enabled "Speed up disc transfer rate" and Played for 2 hours straight, already done with dragon roost and there have been no crashes or lags. Running at 100% perfectly. Only a minor music desync in longer cutscenes, but no crashes afterwards.
I also changed the audio backed to Xaudio2, but I don't think that's relevant.

Also, for whatever reason, the game feels choppy with DX11.

It was a coincidence. Read through this thread, the crashes are random, everybody says something different about what fixed it for them. I've heard literally every possible solution.

I had same problem today, with last version (27/01/12), and I remembered that I had this issue BEFORE, at another time when I started playing wind waker.

Well, I have the solution!!!!

Do this: don't enter the windy thing, after the heart container. SAVE the game, through START and all, then go OUT the game, enter AGAIN, LOAD... you will be at the entrance of dragon roost. Go through the vase till the BOSS ROOM, (again), and NOW YOU CAN ENTER THE WINDY THING.

what is the best dolphin version which can run this game at full speed without problem?

It doesn't depend on the Dolphin version. It depends on your system. Dolphin 3.0 (the official release) is enough to get this game working correctly

None, you could use LLE for the black screens and there is also the heat effect but luckily it isnt that demanding of a game and as vader said above, the more powerful the system the less problems you'll run into
