Great that you have Store EFB Copies to Texture Only disabled and Bounding Box enabled in the game's ini. However both settings are set to the oposite value in the graphical settings. When the game boots is used the values from the game's ini file and overrides the settings of the graphics menu. Each time you open the graphics menu the settings reverts back to the chosen settings there. So essentially the game's ini settings are not used anymore if you open the graphics menu. It is a known issue by the way and to be most likely overhauled for the next official Dolphin release.
Either set the settings in the graphics menu as suggested in the game's wiki page or don't open the graphics menu after you booted the game (just restart the game if you did open it). Why are you running this game at a Native (1x) Internal Resolution resolution? Your hardware seems capeable of running an 3x Internal Resolution for example.
