Alright, since I haven't really seen this specific instance of slowdown solved I'm gonna ask about it here.
I seem to be getting a lot of lag in this game, mostly from refraction textures. While I 'm aware this is a known issue, I've heard this was mostly with portals and has recently gotten better. However, now it's not only the portals which cause lag, but even my charge beam and water!

My PC specs are as follows:
Intel i7 5820K overclocked from 3.3GHz to 4GHz
GTX 980Ti 6GB EVGA SC Edition
32GB DDR4 Corsair Vengeance RAM

And my current Dolphin settings are:
Version 5.0-8105
Backend: Vulkan
V-Sync on
Shader Compilation - Asynchronous (Ubershaders)

IR: 5x Native
Anti-Aliasing: 2xMSAA
Anisotropic Filtering: 2x
Post-Processing: FXAA
Scaled EFB Copy on
Per-Pixel Lighting on
Force Texture Filtering on
Force 24-Bit Color on
Disable Copy Filter on

Skip EFB Access from CPU off
Ignore Format Changes on
Store EFB Copies to Texture Only on
Texture Cache - all the way on Fast
GPU Texture Decoding on
Store XFB Copies to Texture Only on
Immediately Present XFB off
Fast Depth Calculation on
Disable Bounding Box on
Vertex Rounding on

No advanced settings enabled.

I've been tweaking the settings as much as I can, trying to see if I can get the game to run at least without an unplayable amount of stutter at 4K. I have noticed however, that the MSAA, AF and FXAA settings I currently have make a minimal difference in performance compared to completely disabling all of those settings (going anything above 2x does affect it though of course). With both 2x and off/1x in said settings, the game runs mostly smooth at the full 60FPS even in Torvus Bog, but dips between 30-45 (sometimes lower in Torvus) while holding a full charge with the charge beam. Water in/out transition effects usually slow the game to somewhere around 15-20FPS, and the beasts that are portals vary wildly. In some areas they only cut the framerate in half, but in a few areas in Torvus I've seen them dip it below 10FPS for a while.

Is there any solution to this at all? It might be worth noting that I suspect possible graphics driver issues, as these effects weren't originally as bad as I'd described, not to mention various issues I've been getting with Firefox. I will re-install the drivers and restart my computer after making this post, but if that doesn't work I'll nearly be out of ideas. In the worst-case scenario, I'll just suck it up & play the game at a lower IR (say, 2K or 1080p), but if there's any way to get this game playable at 4K again I'd really appreciate some pointers. Thanks in advance for any help I get!

Well, I reinstalled the graphics drivers and restarted the computer. Charge beam lag is completely gone and my framerates are much more stable. Still have yet to still encounter another portal to test but hey, it's playable again. I guess my post seems really unnecessary now, but I'd still appreciate any extra info about emulating the game! Always good to learn. Hopefully the main issue stays fixed though. Might do some tweaking to see how much performance I can get out of it if it proves itself stable, perhaps post that info should there be any interest in it.

You can get rid of the green dot in the center of the screen by creating & loading a transparent texture called tex1_32x32_m_e0267b6c99e16dd4_14.png

OMG!!
Thank you so much for this @buvk, this game deserves more love, hopefully we can get a 16.9 HUD one day for this game.

I will upload it here too!

Wow! Does that trick work for MP3 in MPT as well?

Hi there,

I recently picked up Dolphin and successfully played through the entirety of Metroid Prime without any issues. However, moving on to MP2E has been... well, a very disheartening experience. The game crashes at the same point every single time I try to play it: the first on-planet cutscene on Aether, after you've landed. Right after Samus jumps down the giant hole and the camera pans from in front of her to behind - it freezes with the camera exactly behind her every time I play. I have experimented with various configurations of graphics settings, disabling dual core, and etc but nothing has helped at all. I even went so far as to download the MP Trilogy and try that version - still crashes at the same exact spot! I'm really hopeful I won't have to abandon this nostalgic journey but things aren't looking good. Can anyone help me try to figure out a fix? I'll post any information you want but I'm not sure what will be useful at the outset.

Thanks

Hey, I tried playing this game today but I couldn't get it to run at anything above like 13 fps, Which doesn't make any sense because I just beat the first game yesterday and it ran at a consistent 60. Its also worth noting that this is the only game I've ever struggled to run on dolphin. Does anybody have an idea on how to fix it?

Are you on the latest dev build of Dolphin? Have you tried restarting your computer? Did you turn cheats on?
