Alright, I downloaded the latest version of Dolphin and I'm still having the same issues. Do you know where I can change those settings you just mentioned? I'm new to this program. 
Also, I'm using a Dual shock 4 controller through DS4 Windows.

It's in the Hacks tab of the graphics settings.

Alright, I unchecked the "Store XFB Copies to texture only" option in the hacks menu.

All the graphical glitches are gone, but the L button is still acting up and the game still slows when the guards start shooting.

Have you verified that the L button works fine with other games on your computer?

Have you tried using the latest dev build? Also, do you have the Hyrule Speed hack enabled? (Right click the game in Dolphin's list > Properties > Patches)
