Okay, after doing some digging, I figured out that all the FMVs on the disc are .h4m files. I searched for it on the issue board and it doesn't seem like Dolphin really supports these yet.

This may be a stupid question, but would it be possible to replace the videos with something else so the emulator would play those instead?

yeah, that's what I thought...

Naah, sorry, but that would be an unbelievable amount of work if even possible at all.
Rather ask the right devs if they are planning to improve .h4m-support in Dolphin.

Use one of the projection hacks in the Game Properties (right click the game in the game list). I think the Zelda Bloom projection hack will work.

The videos don't work because they're in .h4m format--something that Dolphin doesn't yet support. It's just not possible. You have to just wait until the videos would end before you can actually play the game, it's a huge problem Sad

h4m movie support seems difficult to fix. It's been a known issue since August 2008.
