If the files exist on your computer and you have your ISO directories in order, it's possible that your files are corrupted. Dolphin might not recognize them as valid disc images. What happens when you open Dolphin and go to File -> Open (or whatever item let's you browse for individual files to play)? You can always check the MD5 hash of the game file to verify a correct dump. You'll need a tool to get the hash (google around, there are plenty) and you can use sites like GameTDB to compare your hash with working dumps. If the hashes don't match up, you'll need to redump your games.

Thank you. I compared the dumps, and found that they didn't match. I redumped the games. I now have another problem, but I will look around to see if I can fix it. Thanks again.

Well if you must know, after I watch the opening cut scene for it, it just stops and stays at 0 FPS without. Does that on all of the versions of Dolphin I've tried on.

You're talking about Fire Emblem correct? According to the Dolphin Wiki entry for that game, having cheats enabled may do that during the intro. Even if you haven't enabled any specific cheats for this game, try disabling cheats anyway.
