I am also having this problem. I am able to connect all 4 wiimotes on some games just fine, but on others, only the 1st wiimote maintains a successful connection.
The 2nd,3rd,4th wiimote connects for like a second (the correct corresponding LED lights up) but then the message pops up saying they were disconnected by the emulated software.
Opening the wii home menu at this point in time allows all 4 wiimotes to connect correctly. But upon exiting the menu back into the game, they get disconnected again.
