Currently I have been digging project 64 stuff and just now moved onto using a gamecube/wii emulator. My 3 in 1 magic joy box/GC controller works great with project 64, but I cannot get dolphin to recognize my analog d-pad (Main stick) or c stick correctly. I can get dolphin to understand all the other buttons and "Main stick up", but that's it, everything else is unresponsive, and my controllers work great under the project 64 emulator.

I'm wondering if I'm doing something wrong since I haven't been using dolphin very long at all.

Windows 7 64bit
Phenom II 945
8GB DDR3
Radeon 6850
ETC...

Try right-clicking the various buttons in the gamepad config dialog (a new dialog will appear) and manually select "Axis X-", "Axis X+" (for main stick left and right), and see if they work.
