You already got your answer: your CPU isn't fast enough to run this game and that's why you get the problems you mentioned in the OP. And if you had fully read the wiki page of Megaman X Command Mission, you would have noticed that bit of text in Config section saying "This game doesn't need specific settings to run properly. If you want to get an overview about settings related to performance, please see the performance guide".
And if you already tried the suggestions in the performance guide and still doesn't get full speed, I'm sorry, but your CPU won't handle this game. Your last effort would be using old Dolphin builds (try r6515), just be aware that you won't get any kind of support here in the forums by using versions older than the latest stable release (currently at 4.0.2)...
