Full fps but games don't feel smooth

I'm getting full fps and speed 100% in some games (talking about Twilight Princess and Wind Waker in this case), but for some reason the gameplay doesn't feel very smooth in certain parts and sometimes it feels as though the fps drops but they stay the same (30-31). Does anyone have any suggestions on what might be happening?

4.0 is not the latest development revision (it's not even the latest stable revision, 4.0.2 is).
