Turbo Boost function should work automatically as long as your CPU doesn't overheat ...Set multiplier or not
Throttlestop will stop any throttle and make CPU run as fast as it can . However , if the temp went over 85 degree Celsius , you should stop using Throttlestop
Most laptop use crappy thermal paste which cause overheating issue . If you can disassemble your laptop , wipe out the crappy thermal paste and replace it with IC diamond 7 carat then i'm sure your laptop will run cool

so I should check the cpu speed while running dolphin first if its 3.4ghz do I still need to install Throttlestop?

I have checked the CPU speed while running dolphin it is around 3.2 ghz to 3.3 ghz so I'm assuming it is around the 3.4 ghz. Still the FPS drops to 0 for about 2-3 seconds. Is it possible to apply a post processing effect to make the games run smoother. Does this mean I have to install throttlestop and set mulitiplier to exactly 3.4 ghz? The temp was around 64 at the time of the freeze.

It happens when I am playing native PC games as well. Please don't tell me my hardware is damaged

Did you ever find a fix for this? I have a near identical set up(my gpu is an 880m), and mine does the same.

Games run fast, but after a couple minutes everything will freeze for about 2-3 seconds, then continue.

Gone through the suggestions in this thread, no luck. My system isn't overheating or running too much.
