FPS drop carrying over to PC games

Hi, I've been using Dolphin for a week now, for Metroid Prime 1 & 2, and obviously experienced FPS drops playing those games, which I expected and disregarded as normal, from what I've read. Now I'm playing other PC games such as WoW, Crysis and Deus Ex HR and I experience long drops like those that were occurring while playing Dolphin, which never happened before with those games, at least not the length (2-3mins or longer) they last now. Might I have changed something in the Dolphin config that could affect my whole PC?
