I was trying to relive my childhood, and about 10 minutes into the game, I got hit with an error message saying "FIFO is overflowed by GatherPipe ! CPU thread is too fast!", with the options to press Yes, and No. I hit yes, because really didnt know what else to hit, then I get flagged with the following message,

"GFX FIFO: Unknown Opcode (0x42 @ 00000000265b4092,
preprocess=false)
This means one of the following:
*The emulated GPU got desynced, disabling dual core can help
*Command stream corrupted by some spurious memory bug
*This really is an unknown opcode (unlikely)
*Some other sort of bug

Further errors will be sent to the Video Backend log and
Dolphin will now likely crash or hang. Enjoy."

With the option to press OK.

Pressing ok gives me this message

"Illegal command 42

Then the same message from the beginning

"FIFO is overflowed by GatherPipe ! CPU thread is too fast!"

Is still there, so I hit yes again and the game picks up where I left off.

But the first time this happened it crashed.

I dont know if thats because I wated this entire time to hand type all of the messages, but I dont want this to happen again in the future.

I thought this bug was already fixed.
Do you have the latest GPU driver installed?
Also please post pictures of your Dolphin settings (uploading to a site like imgur is the easiest way)

Lates GPU driver? Isnt that like personal preference what GPU I have?

And Ill upload them tomorrow morning, its late...

We're not saying you need a specific GPU, we're saying you should have the latest updates for the GPU driver you have.

In Config, turn off dual core mode.
