After playing Super Smash melee on Dolphin Version 5.0-9156. The FPS drops when the emulator 1) process a new stage and 2) when a button is pressed for the first time or a move/attack is used for the first time in the match? I think the reason for this is the inefficient algorithm used to introduce/process a move or a new stage from the game.

What you're describing is shader generation stutter. You're going to want to turn on Ubershaders. You can read about the option here: https://dolphin-emu.org/blog/2017/07/30/ubershaders/
