Any reason I can't see those plugins? Trying to play Metroid Prime 3 with openGL doesn't work that great. Lots of stuttering.

I see your specs, but the revision is important here.

Any build over 1192 is going to give you poor performance with Nvidia and OGL. Switch to D3D which is DX11.

Any reason I don't have DX9 and DX11 selectable? And could it be the reason I get a lot of stuttering?

D3D is DX11. It was just generically named so it doesn't have to be changed every time the devs bump a DX revision. DX9 was dropped since it doesn't replicate all features that are needed. DX11 = D3D in the latest version.

If you're still getting poor performance, try reducing IR to 1x. If framerate goes up, it's a GPU constraint. If it doesn't, it's your CPU (not that you can make it much faster than 4.5GHz).

I'm not familiar with any speed enhancements for MP3. Maybe someone else here can chime in with that.

IR to 1x? Like IR sensitivity? And its not my CPU/GPU it's a weird stutter. I have stable 60 fps until it stutters. It'll clear up in a second but it's not because of intensity of the graphics. I can be in front of a door and it'll stutter.

That's (assumed; I have no proof) because Dolphin instantly loads the next areas. You cannot fix the stuttering in Metroid Prime 1 - 3 when loading new areas. It's not the fault of your graphics card or processor; it's literally impossible to avoid right now. My theory on why it happens is just one of many.

Well that isn't the only time I get micro stutters. Kinda weird I can run at 60 FPS enemies on the screen action going but then with nothing going on in a small room and get stuttery mess.
