Shaders that aren't included with Dolphin need to be updated to use the new system. The ones included with Dolphin work fine.

There is a wiki article with a short description of the new shader layout along with a sample shader. Of course Dolphin includes a bunch of relatively dumb shaders for understanding the new system without any configuration options. 08-13-2014, 06:23 PM

It's been brought up many times before.
This was mostly just a change to improve user customization. Bigger features may come later.
DolphinFx doesn't run with Dolphin 4.0 2554. I get a warning message. I tried several games, Wii and Gamecube.
