I'm using the stable 5.0 ppa version of Dolphin for Linux with a standard Dolphinbar and Wii Motion Plus. For whatever reason, when I'm syncing the Dolphinbar with my wiimote in game it works fine, but as soon as the sync light on the Dolphinbar stops flashing, the IR sensor on the Dolphinbar turns off. Dolphin still accepts my button inputs but I cannot use the pointer at all.

Double check the mode your Dolphin Bar is in. The fact that it is turning the lights off when it syncs definitely makes it seem like you are in a mode where the wii remote pointer is not used.

It's on mode 4. After a bit more poking and prodding, I found that when my wiimote is connecting to the Dolphinbar outside of Dolphin, the IR sensor is on, but if I run Dolphin with my wiimote already connected, the IR stays on, but Dolphin doesn't detect my wiimote. When I resync my wiimote, Dolphin recognizes it and then the IR turns off.

Hmm, mode 4 is right.

"When I resync my remote" what do you mean by that? Syncing/Pairing is something you only do once, with the Dolphinbar. Then you just press a button on the Wii Remote and it connects to the Dolphinbar and that's that. Are you trying to pair it to the system and the Dolphinbar? If so, that's not how this works. Don't do anything in the OS bluetooth settings. In fact, double check to make sure you don't have anything left over in the system bluetooth settings that could be messing things up. Any remaining OS level pairings could be interfering with the Dolphinbar.

So for reference, when it is working at intended, you sync the Wii Remote to the Dolphinbar once, and only once. To use it, you press a button to the Wii Remote to connect it to the Dolphinbar. Then to connect the Wii Remote to Dolphin, either go to the controllers panel and pressing refresh then launch the game, or have continuous scanning on and just launch a game.

When I sync my wiimote with the Dolphinbar when dolphin isn't running a game, Dolphin recognizes that my Dolphinbar is plugged in, but doesn't recognize that my wiimote is connected to it, even though the wiimote is paired to my Dolphinbar and NOT my computer's built in blutooth adapter. If I start a game under these conditions, Dolphin does not recognize that  my wiimote is connected. It's not until I press the sync buttons on my wiimote and Dolphinbar while a game is running that Dolphin recognizes my wiimote, again without my wiimote being connected to my computer's blutooth adapter. While the Dolphin bar is still looking for other wiimotes, everything works, but once it stops so does the IR sensors.

Can you show us a screenshot of your controllers panel please?

Also do you know what firmware version is on your Dolphinbar?

For some reason today Dolphin isn't even recognizing that the Dolphinbar is there.  Also my firmware v0.9

Gotta love it when Dolphin replaces your problem with an entirely different problem as soon as you need to reproduce it.

I have the same issue, i have a non TR wiimote and a TR remore and the problem is with both, dolphin bar with firmware v0.9, mode 4, windows 10 x64 ver 1909.
When i press the sync button i can see with my smartphone all the IR light work and i can use the pointer in the emulator ver 5.0-11686, the sync stops and also the IR lights turn off i can use the wiimote with all of the other functions except the IR lights.
