Try using 3.5-376 or newer, that had a fix for gamepads under OS X. https://dolphin-emu.org/download/dev/f50...e0a74ff29/
Or just use the latest version, if your GPU doesn't happen to be an Intel HD 3000 or something that doesn't support GL 3.2. (Seriously, fill out your computer info properly in your forum profile, otherwise I don't even know what build to recommend.) https://dolphin-emu.org/download/ If it won't let you set the key bindings, look in that Device drop-down and see if there's another Logitech gamepad thing in that list.

I'm not sure why it's doing this, then. A handful of people have reported that input just plain doesn't work on OS X.
Maybe another controller will work? There are a few hidden options you might have lying around: -PS3 controllers are natively supported as HID input devices on OS X 10.6 and later. Just turn on Bluetooth, plug the thing in via USB, and, uh... finagle it until it works when unplugged. (I forget how to do this, I don't have one of these with me.) -If you have a Wii Remote with a Nunchuk or Classic Controller (or a Wii U Pro Controller), there's a lovely little app called WJoy that connects the remote as an input device – just turn on Bluetooth, open the app and hold 1+2 or press the red Sync button. https://code.google.com/p/wjoy/ (If you have just the Wii Remote and a Nunchuk, you'll probably have trouble configuring it well for Wind Waker. If you have the Pro Controller and the sticks don't work well, right-click the Up/Down/Left/Right things for each stick and (figure out how to) configure them like this: http://cl.ly/Q4yY The dead zone of 20 is optional but recommended, and you can probably ignore the square stick. On current development builds, it'll look more like `Axis Y-`+`Axis Y+-` and so on.)
