I've had this problem for a while now, and apparently reinstalling windows did nothing, and nor did updating to the latest version of Dolphin.
I can connect my Wiimote to my PC as usual, and it even works with programs such as GlovePIE and it is detected by Dolphin (the LEDs light up according to what player my Wiimote is set to in Dolphin), but Dolphin won't accept any input from it.
I booted up Mario Kart Wii and after sitting waiting for the safety screen to go away since I couldn't press anything, I eventually found that when I disconnect or reconnect my nunchuck, it listens to my inputs for a second. If I'm not doing that constantly then it doesn't register any of my button presses.
I've checked that Dolphin works perfectly with other input such as my keyboard, but I'd much prefer to use my Wiimote but I have no idea how to solve this.
I'm happy to give any other information needed to solve this, and I appologise if the solution is staring me in the face.
Thanks !
