You could swap your Accelerometer Up/Down and Forward/Backward mappings on the "Motion Input" tab. (Right-Click to edit them)

Perhaps the "Recenter" button should be changed to adjust accelerometer data though, maybe I'll add an option.

set 'vertical offset' in motion simulation to about 75cm. that worked for me

Necro-ing this thread, only for Steam Deck. Exhibits the same problems and behavior. If we want a new thread, I can create one, but the exact same issue presents itself when running Dolphin on Steam deck with gyro and accel mapped. Setting the extreme vertical offset as pdz3k suggested here does not help.
