I need to say that I am disappointed with the lack of any help whatsoever. But if anyone is going through this problem in the future, the solution is to make sure that the "Keep window on top" option is checked. You can find it in Settings> Interface.
We work so hard on the settings to have the best performance in the games that even these silly things can cause us a headache for a while. I was really hoping to find help in this forum, but I'm happy that in the end I was able to solve it.
