Lately I've noticed that my Dolphin slows down if I've been playing a game for a good amount of time (I'd say about half an hour). I was wondering if this behavior is known/common? The only game I've played on Dolphin in a while is Project: M, but I don't think it's specific to that game.

I have never experienced this... You should try other games and see if they do it as well, if you have them.

Check how much RAM is being used, so that you don't have a memory leak

I don't think I'm overheating, but I suppose it's possible. My RAM was at about 990,000K if I remember. Additionally, I just tried running Melee for a while, and there was absolutely no slowdown. Is it at all possible that it has something to do with Gecko and virtual SD?

makes me think it might be something with the RAM. check to see how it rises or doesn't during play

I have plenty of RAM. Even if it went up to, say, 2GB, I'd still have plently of RAM leftover (I have 16GB).
