In your profile you mentioned 3.0 so I'm gonna assume you're using Dolphin 3.0 official release.
Such save issues may happen with Dolphin 3.0 (in Zelda WW and other games). This is a real shame because Zelda WW works really fine with Dolphin 3.0 (I finished the game with it). If you don't wanna get such issues you'd better use recent builds
