It definitely sounds like a problem outside of Dolphin. If you can make it work on the keyboard, then obviously something is screwing up with your gamepad to keyboard system. Digging around, the Moga Pro is designed to be used in either Android or PC (HID with Directinput) mode, while the Moga Pocket is Android mode only. Unfortunately this really isn't Dolphin's problem, and is entirely a ZeeMouse issue.
That said, we might be able to help you out.

Please send a screenshot of that screen and the "Customize Keycodes" screen. I have a feeling that the buttons assigned there won't match what you set up in Dolphin.
