Dolphin recognizing controller inputs on menus but not for controller input

Let me explain this in a bit more detail:
I have a controller connected via Bluetooth. I am using a Rocketfish™ - Micro Bluetooth USB Adapter and Dolphin 4.0.2 64-bit.

Under the Device list, no options are showing up except for DInput/0/Keyboard Mouse. However, I did manage to assign the controller buttons to keyboard inputs. Pressing buttons on the controller seems to work on the Dolphin menus, such as pressing up to move up and A to correspond to the letter A. However, on the input configuration screen, pressing the buttons after choosing to detect input does nothing. Manually setting the input to match what ive assigned my controller to does not work in-game, either, despite pressing the same key on my keyboard working fine.

What's going on here?

What kind of controller are you using? Does it work in any other games (not Dolphin) as expected?

Yes, it functions perfectly with every other program I've tried. It's a MOGA Pocket, and using ZeeMouse lets me map its buttons to the keyboard, as explained in the first post, as well as map the joysticks to either the mouse axis or keyboard buttons (neither of which are working in this case, but both of which work everywhere else).
I'll attach an image of my GC Pad settings, but I don't see how that will help. It just looks like the default.

Try enabling "Background Input"...

It definitely sounds like a problem outside of Dolphin. If you can make it work on the keyboard, then obviously something is screwing up with your gamepad to keyboard system. Digging around, the Moga Pro is designed to be used in either Android or PC (HID with Directinput) mode, while the Moga Pocket is Android mode only. Unfortunately this really isn't Dolphin's problem, and is entirely a ZeeMouse issue.

That said, we might be able to help you out.

I'm not so sure it's a ZeeMouse problem, being that literally every other program other than Dolphin is reading the inputs properly, including multiple other emulators, flash games, ect. But okay, ill post those images.

Ok, I'm going to ask the obvious here. You don't have RETURN configured anywhere in ZeeMouse. Are you playing a game that requires "press start"? Use the keyboard to get past the opening screen and get into game, and then try the moga.

Also, what game(s) are you trying to play?

And what does the buttons E F G H do on the moba?

Oh, I forgot to map the controllers Start and Select buttons, whoops. Well, that isn't the issue here.
The game I am playing is SSBB. Even if I use the keyboard to enter a match, the controller still doesn't work.
I think I already explained this, but the controller works for all of Dolphins menus, except that pressing any key on the controller after left clicking to "detect input" in the GC Config page has no effect at all, it doesn't even recognize that anything was pressed, despite the keys working on that menu otherwise (i can use the keys mapped to the arrows to move the cursor, for example). This is why is seems like its an issue Dolphin is having, rather than ZeeMouse.
