Dolphin getting stuck in fullscreen and no buttons work

ok i noticed that when i enable fullscreen on dolphin with Render to main window enable i get stuck in fullscreen and it disables all key bored and sometimes controller input. Only way to get out is to ether force close dolphin or press escape once and cancel.
i dont believe this occurs when Render to main window is not enable.

Then don't use render to main window for now?

It's a known issue. I don't think it's been fixed in the latest revisions just yet. Just uncheck "Render to Main Window" and use a hotkey to toggle fullscreen.

There's work being done to fix it, though.

It's been a few months here for this one being active but this issue occurs here for me as well, but even without "Render to main Window" selected. It doesn't happen all the time but perhaps just with specific games. Like in my case here Metroid Prime when toggling with atl+enter.

I'm using the current v_4.0-5942 (x64) of dolphin.

Yes I also had this problem and I'm not 100% sure if this is the fix but,remove the hotkey from the old dialog(the small one...you have two menus which lead to configuring keys)and set the hotkey in the new dialog that allows you to set keys for a lot more things.

I'm not behind my pc to give you exact explanation
