Ok, let's do a sanity check.
Create an empty file named "portable.txt" and put it on the same folder where Dolphin.exe is located. When you start the emulator, everything will be at its default settings and there'll be no save data from any game. Do not change anything apart from selecting Bluetooth Passthrough mode in Dolphin's controller settings, then boot a Wii game and pair the controller by pressing the Red sync button on the Wiimote and clicking on the Sync button from Dolphin's controller settings. After the Wiimote successfully connects, stop emulation, then launch another Wii game (might be the same, or a different game -- doesn't matter). Press any button on the Wiimote, does it automatically reconnect?
(after doing the test you can go back to your old Dolphin profile simply by deleting the "portable.txt" file you created earlier)
