So for the past few days I've been meaning to buy a wii motion plus controller in order to play Zelda Skyward Sword. However, I just read in a post that Dolphin doesn't recognize built in motion plus and so I've become hesitant on getting the controller, is it true? If so, is there any way around it? I'm using Dolphin 3.5-367, help is much appreciated thank you

Dolphin usually does recognize the built-in MotionPlus; I've actually heard more cases of the separate dongle not being recognized. Make sure that you're buying an official Nintendo-branded Wii Remote, though, since third-party remotes and Chinese counterfeit remotes almost always have issues with Dolphin and are nothing but a headache for people on the forum.

Also, 3.5-367 is an old build, and the site you got it from is no longer our official site and *really* needs to stop being the first fucking Google result for "dolphin emulator". Y'should go get the latest development build (currently 3.5-1655) or stable 3.5 (which is actually even older than 3.5-367) from here: https://dolphin-emu.org/download/

If you drag over your User folder you won't. (More specifically, drag over ./User/GC/MemoryCardA.[region].raw and ./User/Wii/title/ to just keep your saves. If you've been using save states, they'll only work in the build you made them on, so make an in-game save with them first. And never use them again, they cause half the in-game problems people have. :P)

Before I forget: In the vast majority of cases, you'll need to install Toshiba's Bluetooth stack to get the remote to connect properly. The Bluetooth stack built into Windows is missing a few things crucial to getting newer Wii Remotes to connect. (OS X and Linux don't have this problem, as far as I know.)
