@OP: Rooting has no effect, but CM may have newer/faster GPU drivers. If so, this will likely help a bit.

From what I know, the newer Mali drivers aren't doing any faster, although they broke some stuff. Also the S6 on 6.0 is already running very recent drivers,  and from what I know CM on the S6 is extremely limited due to the Exynos chipsets relatively closed source and documentation.  I doubt any meaningful improvements will be brought by CM.  As for Nvidia,  I imagine something broke at some point while testing builds and they decided to disable it.  They've done that before on Tegra platforms.  Nvidia tries to avoid modifying android as much as possible in their AOSP for Tegra.

Well I'm still well in my warranty but in a few months when I'm closer to it I'll put cyamogenmod on my device and report back. Maybe things will have improved by then driver wise anywya but won't hold my breath.
