direct connect issue

During my twilight princess run, I reached a portion of the game in Hyrule Field which gives me 20 fps on the 4.0-5886 version. This makes the game almost completely unplayable. I then downloaded the newest regular version of dolphin, version 4.0.2 and the game runs fine at this area, the only issue is my controller doesn't work. I read that dolphin only has build in support for the official adapter, but I use the mayflash adapter and I see no option to enable direct connect. Is there any way to get my controller working for version 4.0.2? Thanks in advance if you can help me.
