I don't know about that issue, but using folders as disc images is a bit weird in general.

You can use a program called GCRebuilder, which allows you to take any ISO or GCM file and replace pretty much any file you want with a custom/edited one (as long as it is the same size as the original, so with something like custom music, you'll have to either add silence or cut the track short.)

Wiimms ISO Tools guys, a little tricky to use since it's CLI based but no silly file size limitations. It also works with GC/Wii ISOs and offer native support to Dolphin's GCZ format
