That should be no problem, the emulated software should just detect that there is no controller attached and pause with a screen that asks you to reconnect the device, which can be an emulated, real, passthrough or hybrid controller. for the emulated wiimote you might have to push alt+f5 to reconnect, for the real wiimotes you should just reconnect as you would do normally.
