I've started playing Metroid Prime 3 on newer Dolphin 4 builds lately, but kept a 3.5 AMD x64 setup for Super Mario Galaxy 2, where I used to get better performance with my old Phenom II processor.

However, as I own an i5 now, I want to migrate the old saves of SMG2 into the new Dolphin version 4. Is there any easy way to find out which files specifically are used for each game?
Because the 524d3345 etc. folders don't seem to correlate to the same game all the time. For example, I've made a save on the first save spot in SMG2 and 3.5 puts it into a folder named "53423450" (at least from what I could guess), while 4.0 makes new files into a folder called "524d3345" (I checked via timestamps of which folders got changed when). When I copypaste the stuff from the 3.5 folder into the 4.0 folder, it somehow still reads the save I made with 4.0.
The Wii NAND root setting in 4.0 is F:\Games_F\Dolphin\Dolphin 4.0\User\Wii (which is correct).
The 3.5 files are set to .\User\Wii.
I've cleared out the C:\Users Dolphin folder, because I don't want Dolphin to save anything there.

I'm completely at a loss of what to do here.

Here's how the User\Wii look of the two versions (note: the 3.0-804 AMD x64 folder name is not the correct version name, I'm running 3.5 there, just never bothered to change the name).
The only other thing I've launched today was Metroid Prime 3 in Dolphin 4.0, but I only ever went to the main screen and did not even load my savegame.

It's using hex numbers for the disc id.

524d3345 is RM3E, so it's Metroid Prime 3 NTSC. You can use a hexeditor to convert between both formats, or a site like:
https://www.branah.com/ascii-converter
