Controllers dont work in-game but work in the emulator.

i have configured my settings correctly so that it is standard controller and background input is on and gets detected by the emulator, however when i try to play 'super mario strikers', it doesnt get detected and is as if there were no controllers at all, help?

Mario Strikers Charged doesn't support GC controllers.

Same happens to me with xbox 360 wired controller, but with zelda windwaker. Do you know why is this?
